From what we know of the Nafen they don't become belligerent unless directly pocked. The space whales sure seem ideal for Nafen Shenanigans (the Nafen tech being exclusively organic) but since the Nafen don't have any short of guard system in place the whales should be of tertiary importance to them. If the Nafen were interested in the whales (as in them being some short of a resource) they would have had a system in place to protect them.

It is unknown of what significance the Space Whales, if any, may be to the Nafen but common sense indicates that if the whales had any significance then the Nafen would be protecting them.
